Go to Tax Mapping tab in the Zoho CRM page of the plugin: 

On the left side: WooCommerce Tax Rates

On the right side: Zoho CRM Tax rates

Please map all available tax rates with each other. The sync will automatically use the proper tax rate during Order sync based on the line item tax rate. So you don't need to worry if some items have different tax rates.
